[1] what actually happens here is that Malleus's "you all" here is お前たち, which is a very familiar way to refer to a group of people - pretty normal amongst friends, but rather strange in this kind of circumstance. Jamil specifically calls that out.
[2] most of this song does not involve actual subjects (as is usually the case for JP, but more noticeable in lyrics/poetry structure like this) - the we/I/me/it/etc is generally my interpretation as necessary for English structure. I'll note where this is not the case!
[3] this is likely a play on words - the verb here 照らして means both "illuminate/shine" and "comparatively" so this could alternately be read "...are faraway prayers / compared to the crimson"
[4] These lines all specifically use 僕 / I (non-plural)
[5] another play on words - flourishing here is 華やぐ which means a variety of "bright / gorgeous / brilliant / showy / colorful / prosperous". An alternate spelling (and one that I think they'd use, if they had written lyrics here) is 花やぐ - using the same 花 for flower as the city's name, 花の街 / City of Flowers
[6] this is a common trope in JP songs - they're singing "tomorrow" but use the kanji for "future".
[7] more literally "please don't touch all these fresh wounds with your dirty hands"
