Note: You must obtain HM 03 Surf to reach Rayquaza.
You also need to calm Groudon and Kyogre down by going to Sky Pillar and getting Rayquaza to the Sootopolis cut scene in order for Rayquaza to return to be able to catch.
You need the Mach Bike to cross the broken floors at a fast speed.
Rayquaza will be at Level 70 and has godly stats, I would advise high level Pokémon to catch it.
