[The audio is not as good as in our other videos] Presented May 18, 2016. Two of the fastest growing categories of sequence data available for BLAST searching are the whole genome shotgun (WGS) contig sequences that are partially assembled genome sequences, and the Transcriptome Shotgun Assembly (TSA) sequences that are transcripts assembled from next-gen RNA-Seq data. You will learn to use the standalone VDB blast programs (blastn_vdb and tblastn_vdb), which are part of the SRA toolkit, as clients to search these data at the NCBI. You will see how to find just the WGS and TSA projects of interest using the WGS/TSA browser or the EDirect utilities. You'll also learn how to use an NCBI Perl script to retrieve the database prefixes for taxonomic subsets of WGS databases.
