It would seem that the Jupiter class battlestar's flak coverage is a little better and more effective at taking out Cylon Raiders than the Mercury class's. I've run this same scenario with the Pegasus a few times now, and the only way I've been able to successfully win in that instance is to keep a few carriers in the rear line for additional Viper support.
I also understand the need in-game to nerf the magazine rack capacity for basestar missiles, but personally, I think at least for the modern basestar, the Cylons would have benefitted from having more ordinance. Otherwise, you can just sit broadside and let the flak barrier absorb all of the shots until they run out of ammo; then it's just easy pickings. Enjoy =)
