This happens during the mission Up, Up and Away!.
The soldier guard doesn't
care if the soldier in patriot
is dead.
Even if you instantly kill
the soldier guard the alarm will
quickly go on.
Also if the alarm is activated and CJ
hasn't really entered the area
the soldiers inside still won't care.
