The first 83 BORGIA FLAGS can be found around the map which you can buy maps from the Paintings Shops that will show you the locations.
The remaining 18 FLAGS can be found in the 6 Romulus Lairs, each contains 3 Flags.
This video will show you the locations of the remaining 18 Flags.
You can check your progress by going to the menu
DNA - ADDITIONAL MEMORIES - BORGIA FLAGS-SECRET LOCATIONS.
You can replay any lair by going to
DNA - SECRET LOCATIONS
with the exception of 1 lair that you have to go to
DNA - SEQUENCE 2 - MEMORY 7 in order to replay it
