Common practice, when focusing lenses, is to focus the lens while its aperture is wide open, and then close the aperture to the desired position for exposure. Let's say you want to shoot a scene at f/5.6 -- you'd still open the lens to f/1.8 in order to focus, before stopping down to f/5.6 for the exposure.
However, with some lenses this causes focus shift. The most in-focus bits at f/1.8 might not be the same as the in-focus bits at f/5.6. This video is a quick demonstration of the phenomenon.
