The game doesn't really model re-entry yet, but the physics engine does have different drag parameters for different parts, so it's entirely possible for re-entry to tear the ship apart.
The earliest versions of KSP had a hard atmosphere interface at 35km, later releases made it fall off more gradually towards 70km.
