With D's bond story we learn from first hand experience how easy it is to get framed and killed in the Ark even if it's just for doing good. I find this whole situation quite interesting as we get to see yet again how unstable and precarious our situation is even as Commanders, regardless of the supposed friendship we have with Anderson as well as CEOs of the big 3.
The combination of her bond story with what we saw during license to kill also really puts into perspective how the Central Government and higher ups operate. It also doubles on the fact that if someone more powerful than this "random" guy wanted to cause us trouble like say... the fatso that wanted Marian or Syuen we would be very easily and silently be disposed of.
