The outcome of bisulfite sequencing will be the ability to determine which cytosines in the DNA were methylated and which were not.
Unmethylated Cytosines:
Cytosines that were unmethylated in the original DNA are converted to uracils during bisulfite treatment. After PCR amplification, these uracils are read as thymine (T) in the final sequenced product.
Methylated Cytosines:
Cytosines that were methylated remained unchanged during bisulfite treatment. They are still read as cytosines (C) in the sequenced product.
Final Sequencing Outcome:
When comparing the sequenced DNA to the reference (untreated) sequence:
Positions that appear as thymine (T) indicate that the original cytosines were unmethylated.
Positions that remain as cytosine (C) indicate that the original cytosines were methylated.
