Joe Musashi travels on horseback to a secret new facility Neo Zeed has developed. He can throw shuriken and attack at close range, but he can't block, but the horse can divekick.
For a while in Act 1, you have to use the horse to jump over obstacles and kill kite-riding ninjas that chase you down. At the end, you have to fight the Shadow Dancer. He only attacks by dropping spears on you, which you can easily dodge. From there, he'll try to leap & divekick at you. That's the chance to hurt him.
Repeat this strategy until he dies.

Act 2 is completely different. Joe is now inside the facility I brought up earlier, and it's full of soldiers with guns, boomerangs, and shields. It's better to divekick the shielded enemies than to attack them head-on.
The 2nd half of Act 2 has you ride an elevator up to the Act 2 boss. Just watch your footing and try not to fall to low here. You can also practice some wall jumping here.
Said boss is a brain-powered supercomputer. A stronger version of the brain that appeared in a jet in "The Revenge of Shinobi". It can release a field that prevents all shurikens from hitting, and it can also distort the screen to reverse your horizontal controls and shoot at you while you're confused.
If you mange to hit it through all of those moves and its floating mines, you'll eventually be able to destroy it and have Joe shut down the facility.
