Sophia Leigh can't be harmed with weapons. You'll need to defeat her indirectly, as shown here. When you beat her, she drops the Eye of Isis artifact. (Be sure to turn on Annotations for details.)

If you don't mind using a few useful bugs, you can beat her much faster. Just search YouTube for "tomb raider 3 city speedrun" for examples.
