Fuse Cyclone into U-Boat and then bring out HiKewne and run through the tower with them together. By using two Water Crystals to sustain them both you can get ~45 Dark Shoot and ~30 Scout usages, which is more than enough to clear the tower without running out of MP. Scout each floor and go to the elevator using Dark Wave to take out anything in your way. Second controller speed-up is activated as soon as I enter the tower and then not touched for the rest of the run.
I do a few zoom-in optimizations at the beginning of my run which I found saves the most time with a minimum amount of effort. I tried to zoom-in and then Scout on each floor but I found it a lot to manage and it ended up not saving enough time to be worth the trouble for me. No doubt if someone was to be more clever and liberal in their usage of the speed-up and zoom-in functions they could do this even faster.
